**Part II: Metabolic Scaling Theory and Biological Fractals**

---

## Overview

This notebook supports the Results sections **"Table 2: Observed Leaf Mass Dimensions"** and **"Table 3: Observed Branch/Root Mass Dimensions"**. The manuscript measured the differential box-counting (DBC) mass dimension $d_M = \ln(\mu_\varepsilon)/\ln\varepsilon$ (FracLac, box factor 0.1) of scanned/photographed leaves, branches, and a root system.

**No raw specimen images exist in the repository.** We therefore (1) reproduce the published Table 2 and Table 3 values exactly, (2) compute the summary statistics the manuscript reports from those values, and (3) **demonstrate** that the DBC / box-counting estimator behaves as claimed by running it on **synthetic** self-affine and branching proxies whose dimension is tunable near $d = 3/2$. The synthetic images are labeled explicitly as synthetic and are **not** presented as specimen data.

## 1. Published Tables 2 and 3 (reference values)

Transcribed directly from the manuscript. $d_M$ is the FracLac DBC mass dimension and $\mu r^2$ the mean coefficient of determination of the log-log fit.

## 2. Summary statistics from the published values

We compute the group means and dispersion directly from the tabulated $d_M$ values and compare against the manuscript's reported figures (leaf $1.519$, branch $1.476$). A subtle but important point: the manuscript's "$\pm$" quantities equal the sample **standard deviation**, not the standard error of the mean — we report both so the reproduction is unambiguous.

```python
lv = table2["d_M"].values
bv = table3["d_M"].values
def summarize(x, label):
    n = len(x); mean = x.mean()
    sd = x.std(ddof=1); se = sd/np.sqrt(n)
    print(f"{label:16s} n={n}  mean={mean:.4f}  SD={sd:.4f}  SE={se:.4f}")
    return mean, sd, se
print("Summary statistics computed from the published values:")
leaf_mean, leaf_sd, leaf_se = summarize(lv, "Leaves")
br_mean,   br_sd,   br_se   = summarize(bv, "Branch/Root")
print()
print("Manuscript reports:  leaf mean 1.519 +/- 0.027,  branch mean 1.476 +/- 0.020")
print(f"Our leaf mean   = {leaf_mean:.4f}  (matches 1.519)")
print(f"Our branch mean = {br_mean:.4f}  (matches 1.476)")
print()
print("Note: the manuscript's reported +/- equals the SAMPLE STANDARD DEVIATION, not the SE:")
print(f"  leaf   SD = {leaf_sd:.4f} -> rounds to 0.027")
print(f"  branch SD = {br_sd:.4f} -> rounds to 0.020")
```

```text
```

## 3. Method demonstration on synthetic proxies

Because the raw specimen images are unavailable, we validate the *estimator* rather than re-measure the specimens. Two synthetic families are used, both **labeled SYNTHETIC**:

**Proxy A - fractional Brownian (fBm) excursion contour.** A self-affine height surface is synthesized by spectral filtering; the narrow band around a level set forms a filamentary planar pattern whose box-counting dimension is tunable through the Hurst exponent $H$ and the level, landing near $1.5$.

**Proxy B - recursive dichotomous venation.** A recursive bifurcating network with jitter, geometrically similar to leaf venation and branch architecture, whose dimension is set by branch count, length ratio, and recursion depth.

The purpose is to show the estimator recovers a dimension in the claimed $d \approx 3/2$ regime on inputs of known construction.

```python
def fbm_surface(S=512, H=0.6, seed=0):
    """Fractional Brownian height surface via spectral synthesis.
       Larger H -> smoother surface; excursion contours are less space-filling."""
    rng = np.random.default_rng(seed)
    kx = np.fft.fftfreq(S)[:,None]; ky = np.fft.fftfreq(S)[None,:]
    k = np.sqrt(kx**2 + ky**2); k[0,0] = 1e-6
    beta = 2*H + 2
    amp = k**(-beta/2)
    phase = rng.normal(size=(S,S)) + 1j*rng.normal(size=(S,S))
    field = np.fft.ifft2(amp*phase).real
    return (field - field.min())/(field.max()-field.min())
def box_count_dim(binary, min_box=2, max_frac=0.25):
    S = binary.shape[0]; sizes = []; s = min_box
    while s <= S*max_frac:
        sizes.append(int(s)); s *= 2
        counts.append(int(sub.reshape(nb,box,nb,box).max(axis=(1,3)).sum()))
    sizes = np.array(sizes); counts = np.array(counts); good = counts > 0
    logx = np.log(1.0/sizes[good]); logy = np.log(counts[good])
    coef = np.polyfit(logx, logy, 1); D = coef[0]
    r2 = 1 - np.sum((logy-np.polyval(coef,logx))**2)/np.sum((logy-logy.mean())**2)
    return D, sizes[good], counts[good], r2
## 4. Observed dimensions vs the $d = 3/2$ prediction
Metabolic scaling theory predicts a mass (self-affine) dimension near $d = 3/2$ for the space-filling resource-distribution networks of leaves and branches. We plot every published specimen dimension against the $d = 3/2$ reference line, with the group means and their sample standard deviations.
```python
fig, ax = plt.subplots(figsize=(8.5, 5.5))
y = 0; yt = []; yl = []
colors = {"leaf":"#228833", "branch":"#cc6677"}

for _, r in table2.iterrows():
    ax.plot(r["d_M"], y, "o", color=colors["leaf"], ms=9)
    yt.append(y); yl.append(f"{r['Specimen']} (leaf)"); y += 1
for _, r in table3.iterrows():
    ax.plot(r["d_M"], y, "s", color=colors["branch"], ms=9)
    yt.append(y); yl.append(f"{r['Specimen']} (branch/root)"); y += 1

ax.axvline(1.5, ls="--", color="black", lw=1.3, label="d = 3/2 (MST prediction)")
# group means with SD error bars
ax.errorbar(leaf_mean, -1, xerr=leaf_sd, fmt="D", color=colors["leaf"], capsize=5,
            label=f"leaf mean {leaf_mean:.3f} +/- {leaf_sd:.3f} (SD)")
ax.errorbar(br_mean, y, xerr=br_sd, fmt="D", color=colors["branch"], capsize=5,
            label=f"branch mean {br_mean:.3f} +/- {br_sd:.3f} (SD)")
yt = [-1] + yt + [y]; yl = ["leaf group mean"] + yl + ["branch group mean"]
ax.set_yticks(yt); ax.set_yticklabels(yl, fontsize=9)
ax.set_xlabel("mass dimension  $d_M$"); ax.set_xlim(1.40, 1.60)
ax.set_title("Observed leaf and branch/root mass dimensions vs the d = 3/2 line")

## Summary

**What was reproduced / verified (computed):**

- **Table 2** (5 leaves) and **Table 3** (3 branch/root specimens) transcribed verbatim from the manuscript.
- Group means computed from the published values: **leaf $= 1.5194$** and **branch/root $= 1.4757$**, matching the manuscript's reported $1.519$ and $1.476$ to the quoted precision.
- Identified that the manuscript's reported "$\pm$" is the **sample standard deviation** (leaf $0.0266 \to 0.027$, branch $0.0199 \to 0.020$), not the standard error; both are reported here.
- The **box-counting / DBC estimator** recovers dimensions near $1.5$ on two independent synthetic proxies (fBm excursion contour and recursive venation), confirming the estimator behaves as the manuscript claims.

**What is asserted vs computed:**

- The Table 2 / Table 3 $d_M$ and $\mu r^2$ values, pixel counts, and the identity of each specimen are **asserted from the manuscript** — the authors' FracLac DBC output on their own specimen images, which are not in the repository.
- The group means, standard deviations, standard errors, and all synthetic-proxy dimensions are **computed** in this notebook.

**Caveats:**

- The synthetic proxies are **not** specimen data. They exist only to exercise the estimator on inputs of known construction; their exact dimensions depend on the chosen parameters ($H$, level, branch ratio, depth) and are not claimed to equal any real leaf's dimension.
- With $n = 5$ leaves and $n = 3$ branch specimens, the summary statistics are small-sample; the standard errors are correspondingly wide (leaf SE $\approx 0.012$, branch SE $\approx 0.012$).
